[HELP] SKSE When run Through Mod Organizer opens in Small Window

So, I reinstalled MO so that I could fix a glitch in the system, (would not login automatically to the Nexus, and required a retry every single time MO was opened.) and just finnished reinstalling every one of my mods. (180 in total) Previous to this reinstallation, when I opened SKSE through MO for normal play, just prior to the actual game window opening, what looked like a black console window flashed open breifly, than closed. Now, whenever I open SKSE through Mod Organizer, the game window opens as the same size as the flashing window, which still opens and closes just prior to game launch. I tried messing with the resilution in the game options through the normal skyrim launcher, and made sure that windowed mode was turned off, all for naught. I tried reinstalling skse, but that did nothing. I tried opening skes on its own without MO, and it opened just fine like it should. i even tried opening vanilla skyrim, and that opens just fine. It only opens like this when using the executable within MO. I am stumped and would appreciate all the help I can get.
