Also you can try to set their aggressive behavior lower in the npc ck tabs. Edit: Also - I don't know if it is necessary, but... - Its best to create npcs always new and not to duplicate them if you have not a really good reason for it. I had run for a private mod in a similar problem with duplicated raiders. They refused to be friendly even after I changed their factions.
