After PC Wipe no mods install Correctly on any game

i recently did a pc wipe after a m.2 upgrade i put my new windows load on said m.2 after i was eager to see faster loading times in both fallout 4 and skyrim but after modding and playing a bit with both games i started seeing issues

 

on skyrim only certain mods would install correctly any house mod or texture base mods would come up as missing errors and i cant get any lighting mod to work along side script mods

 

on fallout 4 most recently this mod: https://www.nexusmods.com/fallout4/mods/26251 the x-03 power armor mod along side the x-02 one in wich i have used in almost every play through does not work due to the pieces being invisible i also downloaded paint mods for the x-01 but when i apply them they make the armor pink or do not affect it at all

 

and i even fired up oblivion mods and had the same results like only half the mods works and others alwase have somthing missing

 

it seems what ever i mod manualy or with vortex it never works right i also noticed when deleting the directory for skyrim it said i did not have permission to delete said file

 

i did have some luck with skyrim special edition but i want to play legendary edition

after messing around with manual installs i have addressed it is infact from vortex AND nmm from testing them both now not all manual installs work but that might just be me doing something wrong
