That and considering what Ulfric did in Markarth, plus their disdain for foreigners, I'd say the stormcloaks aren't the good guys at all. Only in their minds. Not to mention the tactical aspects of breaking the empire appart. On topic, yes the companions are indeed inclined to neutrality, since in either way they'd be fighting a civil war, not a foreign enemy. Also, joining a side in the war means swearing an oath of loyalty to some statesman, misusing your power for his glory, which a good dragonborn would keep from doing.
