FPS Drop After SKSE Install (Poss Proof?)

I recently started experiencing some noticeable FPS drops and decided to go with a fresh install. Through some testing, I've discovered that I have a framerate drop after installing SKSE. From what I've gathered online, SKSE isn't likely to cause an FPS drop; however, I ran some test this morning and the results show otherwise. To keep everything uniform, I benchmarked from the title sequence to the character creation. There was no character movement and no interruptions. Using FRAPS to benchmark and no mods (except official HD DLC and SKSE where noted), here are the results:

Ultra / 8xAA

Frames: 8277 - Time: 298649ms - Avg: 27.715 - Min: 12 - Max: 52

Ultra / 8xAA / HD Textures

Frames: 6839 - Time: 273626ms - Avg: 24.994 - Min: 11 - Max: 50

Ultra / 4xAA

Frames: 11123 - Time: 273127ms - Avg: 40.725 - Min: 22 - Max: 61

Ultra / 4xAA / HD Textures

Frames: 11159 - Time: 277151ms - Avg: 40.263 - Min: 21 - Max: 61

Ultra / 4xAA / SKSE

Frames: 8834 - Time: 271784ms - Avg: 32.504 - Min: 17 - Max: 54

Ultra / 4xAA / HD Textures / SKSE

Frames: 8991 - Time: 275264ms - Avg: 32.663 - Min: 18 - Max: 54

Could this be happening because I linked Steam to the SKSE loader by renaming it TESV and renaming the original Skyrim.exe? Here's a tutorial explaining what I did to set it up to load through Steam:

. So is this what's causing the drops? I will try and test the SKSE launcher as it is originally installed this weekend, but I was hoping someone may be able to shed some light for me while I'm at work.

System specs:

i5 3570K (stock right now)

Asus P8Z77-M Pro

8GB Corsair Vengeance

MSI R7850 2GD/OC

SeaSonic M12II 620W

256GB Corsair M4 SSD

If anymore information is needed, please let me know and I'll provide what I can. Any help is greatly appreciated.

So I uninstalled SKSE, ran the benchmark, and got the same numbers as before w/o SKSE running. So I reinstalled SKSE; however, this time I went through skse_loader in the folder instead of point the Skyrim shortcut in Steam to the skse_loader. Here are the results:

Ultra / 4xAA / HD Textures / SKSE

Frames: 11068 - Time: 275030ms - Avg: 40.243 - Min: 22- Max: 61

Thus, I believe pointing your Skyrim shortcut in Steam to the skse_loader is what causes the framerate drop.

On a similar note, do these overall framerate numbers look reasonable?
