So, BOSS has informed you of a number of issues with the load order so you need to handle them.

 

1) Download TES5Edit from that link and following the instruction on the download page to clean the esp's flagged by BOSS as containing 'dirty records' (including the patch esm and the DLCs)

 

2)

Cloaks - No Imperial.esp

Note: Use only one cloaks*esp

Go ahead and remove the optional plugins (even if they are inactive in the load order order).

 

3) You have a lot of mods. Moreover, you have a lot of mods not recognized by BOSS. You should use TES5Edit to check out the unrecognized esp's to see if they conflict with other esp's in your load order. Determine where who they should overwrite and where they should load. After that, you can use the 'BOSS Userlist Manager' to set custom rules for them so their loading position won't get reset every time you run BOSS. There isn't an easier way to do this, but it is necessary if you want to run a relatively stable large load order without (too many) issues. Alternative, you can uninstall some of those unrecognized mods so you don't have to deal with them, for example:

 

Dual Wield Parrying_ScriptDragon.esp Active

 

I do believe this is an outdated version of DWP, which now supports SKSE instead. In fact, you shouldn't run ScriptDragon, which hasn't been updated since several official patches ago (which means mods dependent on SD should also be uninstalled).

 

While you are at it, you should check to make sure all your mods are updated to the latest version (this is one of the problem with running a large load order).

 

These steps may or may not resolve your 'no see rain' problem but they are integral to the maintenance and long term stability of your game.

Your rain issue is most likely that you have 2 or more mods that effect the weather cycle of Skyrim loaded.

 

The problem will be that having both mods together the last one does not nesasily win in the load order becuase mod author's can and often do make changes differently.

 

What this will mean for you, effects can process at the same time, not at all, and CtD the entire game.

 

Make sure you are only using 1 weather mod.

 

Be sure to double and triple check any mod that sounds like it has to do with weather. IE this mod makes my character feel cold, what mods did the author claim it worked with?

 

Note a good many eats, sleeps, shivers, and farts mods only work with a particular set of mods.

I do have URWL and one active component from realistic lighting which is for dungeons but that's just for the lighting and not effecting the same kind of lighting rl componet is for darker dungeons and urwl is everything else I don't understand how that would effect rain and there's minty lightning mod but that just adds lightning strike effects to existing weather systems not actually changing the weather Edited January 30, 2013 by gamerdude535

I found your problem

 

unfortunately you didn't post your entire load order in a clean way where I could see all of your mods and wlak you through all of your conflicting issues between them. So I can't feesibly save you more time and frustration.

 

Please I adivise you too follow Ripple's advice above, very solid.
