Dweedle
Uninstall all your mods with NMM, if you cant uninstall all your mods via NMM then uninstall Skyrim and reinstall it. The only mods you should use when first starting modding is the unofficial patches, download those. Next, Download BOSS and use that to sort your plugins. That is why you are ctding I think. Once you have done this load Skyrim via SKSE and complete the helgen tutorial and if there is no abnormalities in your game you should be able to start adding proper mods in, but do it slowly and read readmes and incompatibilities. If you click "download with manager" on every mod that tickles your fancy you will have problems.

Adder1
Just read the instructions. Run BOSS and it'll reorganize your load order. Read the plugin list carefully. It's very much likely you'll have some uncleaned .esm's (you'll want to use TESVEDIT for those) or some missing master files. Honestly, Just take a look at the videos here. Dweedle
cleaning isnt hard after your first go. modding is not easy and its not meant to be, just be glad your learning to mod with skyrim and not fallout 3 like I had to.. now modding fallout 3 for the first time is hell let me tell you lol.
