ED-E after upgrade not available as a companion

I am running a bunch of mods in this game and until I updated a few of them all was working fine most of the time. Now, however, it seems the new updates to the mods have caused a few problems such as the title of this post ED-E is now no longer able to be a companion as the dialog for the "companion protocol begin" is not appearing in the possible dialog options any longer. Also, a few other problems have came up such as the inter-action to find scrap parts from trucks, cars and some plants are not harvest-able any longer. Also, I no longer am able to enter my room at the motel in Novac. I can not find the problem(s) to resolve them. I have used FNVEdit and FOMM to attempt to find the problem(s) without any success.

Any help would be appreciated greatly
