Depending on how you installed it, the shortcut may not be working right, and although this should be fixed if you plan on converting, merging, or splitting large mods, shouldn't be needed for now. Try running the .jar file directly. What you'll need to do is move the worldspace with TESGecko, this changes the index from 01 to 00, thus allowing your LOD data to work regardless of load order. Nothing else about the mod should be affected by this. You may however need to regenerate the LOD meshes and textures after this is done however. I suggest using TES4qLOD if you aren't already since it seems to be a bit more stable than the heightmap editor. However, it may have some trouble with any new ground textures. TES4LOD also has an option to generate a worldmap, however getting it to line up in game may take a bit of work.
