I have not played in a while, updated SKSE updated Dragon Script, Updated all the mods that needed to... crashed to desk top at load screen.

adjusted/removed all the mods boss suggested --- have new suggestions of nav mesh errors never had before... and always have ignored bash tag suggestions and still have gotten to work.

Does anyone know of a wide spread mod dysfunction going on?

Does the game crash at startup (Before you see the menu screen to load or start a new game.) because if so then it sounds as if it may be a missing masterfile. I'd recommend if you don't have it already downloading WyreBash. You can use it to get a visual look at your load order and it will notify you of any missing masters for your currently-selected load order. In fact Gopher posted up a good tutorial guide for fixing start-up crashes:

If your game is crashing at the main menu it generally indicates a missing master file.

You should really follow any advice that BOSS gives you in its log, for instance, you have both versions of hunting in skyrim active, when you should only be running one or the other.

Additionally, you should be cleaning any dirty mods flagged in your BOSS log with TES5Edit (I personally tend to clean all my mods except for the Unofficial Patches, and any mod listed by its author as having been cleaned with the latest version of TES5Edit, but at the very minimum you should clean the ones in the BOSS log).

You also have a couple of pre-Creation Kit mods active (all of which have compatibility patches available at the link indicated in your BOSS log)

Dirty mod errors wouldn't be the cause of it, and if you check the BOSS log he posted he's got both versions of Hunting in Skyrim installed but only one .esp is active. BOSS always gives that error about choosing only one whether or not you have them all active or just one. I'll take Winter is Coming as an example, in my load order I have invWICCloaks.esp active. However Winter is Coming also installed two additional plugins, they all do the same thing except one is for player and NPCs, one is for player and NPCs except Imperial soldiers, and the third only makes the cloaks obtained via crafting. Even if I only activate one .esp for that mod BOSS still issues warning messages about using only one at a time.

As for cleaning dirty edits it's probably something one shouldn't do unless they're experienced in it since you can really screw something up if you clean them blindly. Gopher's got a good video up on cleaning masterfiles which personally is really the only type of cleaning I'd recommend. Mod authors are responsible for cleaning their own mods and sometimes I think however, I may be wrong on it, that if you go about cleaning a mod it could potentially screw the whole thing up because it relied on one of those dirty edits to change something. Only exception I think are deleted references which should NEVER exist.

As yes fair point, I forgot to check for the active flag.

To be honest, if you follow the guide on the TES5Edit pages of the wiki, cleaning is very straight forward, and is something everyone who uses any skyrim mods should learn how to do as mod authors (including Bethesda) often forget to do it themselves.

To be honest, I can't think of many situation where a mod would be contingent on a record that has been modified and then reverted back to the original state (which is what an Identical to Master (or ITM) record is. the only situation where I've seen it being an integral part of a mod is where a mod is designed to revert a change made by another mod (for instance I use a mod which reverts the modification the USKP made to the Necromage perk).

The main problem with ITMs (especially late in the load order) is that they may well overwrite a change made in an earlier mod which is critical to the mod functioning, and could cause problems if other mods were relying on that change.
