Skyrim LE not making .skse companion files with saves

Hello! I've been having three problems, one major, two minor. I've tried to solve them myself, and am finally caving to get some help from other people. The big problem, the title of the topic, is that whenever I make a manual save it seems to work in-game, (i.e. the game freezes for a bit) but when I look at the created file in the documents/my games/skyrim/saves folder, there is only an .ess file that is about 1/2 the size of the working save that I'm loading the character from, and no .skse companion file. I've already cleaned the save I'm working from for orphan scripts and other nasties, to no avail. If anyone's run into this problem and solved it, please let me know.

The two minor issues I've been having are less severe, but still annoying. 1, whenever I'm in a large, item-filled menu (say, crafting or AddItemMenu) scrolling down too far will cause a CTD. I've heard that this is due to VRAM, and loading all the preview images can cause a crash when the game hits a VRAM overage. Is this true? If not, is there a solution/workaround? The other issue is tangentially related, as it is that certain armors either appear purple or are totally invisible. I'm less sure what causes this, so any ideas?

Thanks for all the help. I'll be lurking this post, so if you have questions, feel free to ask!

Edit, because this may be pertinent: The save problem seems to be isolated to only one save file, my lvl. 101 character. I have a backup that works for that character, but I'd rather not lose ~20 hours of progress.

Edit 2: Main problem has been solved! For some reason, loading my backup and making a save off of that seems to have reset or changed something and allowed my main save to work properly again. Still having problems with the other points, through.
