Modding Question about Mod Managers

So some mods found on the Nexus, cannot be found on Thunderstore, and some on there, cannot be found on Nexus. I want to know if you can use both managers at the same time. Updating mods is a pain to do manually and its a big help to be able to check for updates or have links to the mod page via the managers. So can you use them at the same time? or do they conflict with eachother?
