In general, I'd recommend uninstalling (not disabling) until you can find out if there's a patch, or an update, or you can otherwise discover the nature of the issue and fix it.

 

Having said that, I've disabled many mods (dozens and dozens) in the past while performing debugs without issue. But ... that's a decision for you.

 

And if you're worried about the mod vanishing from Nexus or wherever you got it from (it happens), go download a copy of the archive file to your hard drive so you can re-install it (and any patches) locally later.

 

PS> your post spurred me to do some mod maintenance. I currently have 18 disabled mods, some disabled as long ago as a year (actually... one disabled 2 years ago - All-in-one CBBE HDT AP4.0). Game runs relatively fine and most of the "not fine" issues are things I can identify sources for, even if I can't solve them at this time. (I'm now going to systematically purge each disabled mod, deploy in between, make sure game's still ok, etc until they're all removed completely, so thanks for the "todo" list, even if indirectly)
