All Mods reinstalling when loading a save. Skyrim SE

As the title suggests all my mods reinstalls when I try to load a save(all kinds of saves). I've been looking for any topic related to this issue but there were only few and none was very helpful so far except for the 255 maximum plugins, however I find it ridiculous since I've been playing with almost 400 plugins and this issue never occur and also I've seen people playing with 500 and 800 mods. I only started having this issue when I decided to install a couple of mods and a ridiculous amount of patches but later I decided to remove because of the issue. Unfortunately the issue keeps showing up even when I reinstalled everything(mo2,Skyrim SE,Allmods).I'm not entirely good at modding but I'm starting to think its a mod that causes this issue or i did something wrong? but then again I'm not sure that's why I came to this forum to ask help.

If esp's are esl flagged, sure you can have almost 4000 and something mods active in special edition but if they aren't esl flagged game will not recognise any mods beyond 255 hard limit and should probably cause instability issues.
