I FIXED MY PROBLEM, PLEASE ADMINS DON'T DELETE THIS POST, MAYBE SOMEONE NEED THIS IN THE FUTURE, I WILL DESCRIBE AS BEST I CAN.

FIRST TO NOTHING SORRY FOR MY ENGLISH, I AM DOING MY BEST.

-The problems: changed the skirim.ini location and the performance gone to sh&t

changed the skyrim's save files and the performance gone to sh$t

-Then a new problem appears: lag only in menus, called like mouse pointer LAG or something.

In my case my storage configuration is:
-STORAGE 1: 128GB SSD where is windows 10 (the operative system (os))

-STORAGE 2: 250GB SSD Where is skyrim and where I want to move my .ini and save files.

-STORAGE 3: 1TB Hard Drive Where is all the Junk and other games, here were my first attempt to move my files, but had bad results, so I decided to move it to the same SSD where skyrim is.

The solution:

STEP 1: If you want to change the .ini files and saves location-directory, you should do an MKLINK, following this tutorial https://technet.microsoft.com/en-us/library/cc753194%28WS.10%29.aspx?f=255&MSPPError=-2147217396 , with this you create a special direct acces or link (call it what you want) to the place you moved your files. Here is another better explanation of what is a MKLINK: http://www.sevenforums.com/tutorials/278262-mklink-create-use-links-windows.html

What I have done is moved the saves and .ini files to the STORAGE 2 (where is skyrim), and created KMLINKs on the STORAGE 1 and 3, inside the document Folders of those Drives.

NOTE: also changed mydocuments default folder to storage 3 following this guide: https://support.microsoft.com/en-us/kb/310147

STEP 2: I decided to clean my save files with the savecleaner mod, just in case i have corrupted saves.
I used these both:

STEP 3: If you are experiencing bad performance for no reason, and also (but not always) lag in menus, maybe it is because you have too many save files, and maybe too big save files (like mine 20MB+ wow!), so what you should do is take the vast majority of those files and move them to a new folder where skyrim can't read it (can be a new folder inside the saves folder), in my case i left just 50 saves, and the others gone to the new folder.

....AAANDD THE PROBLEM IS GONE. If you have questions you can text me and I will Update this post.

UPDATE 20-09-2015: Recently, following this guide I reached a +10 FPS boost, but it depends of your system, and your skyrim configuration, MODs installed, ETC, anyway you can try making this tweaks but first you should backup your .ini files (always backup before making changes).

GUIDE: Real Ugrids To Load Solution and More http://www.nexusmods.com/skyrim/mods/48387/?. Off course use this tweaks with Stable Ugridstoload - Cell stabilizer

And use this FPS BACKGROUND BOOSTER, I mean it, this gives me +10FPS, but off course it depends of a lot of variants, like I said before. If you don't do safe modding practices nothing will help you.

At least, for me worked, and I'm very happy about.
