Follower Options Not Appearing.

It could be that you have a follower mod conflicting with another one. It could be you have an NPC overhaul mod affecting your followers. It could be a bad load order for your follower mods; or it could be that you have too many followers registered and it is overwhelmed. You should post your load order so we can see.

I would place your XPMSE at the very bottom of your load order in the last position, and have your FNIS and other animations that FNIS updates in a position just above your skeleton. I would also advise you to use the Unofficial Skyrim Legendary Edition Patch since you have all the DLC. Place it just after Dragonborn.esm. It helps with some bugs. As for followers, make sure you haven't hit your limit. This includes past followers as well I believe as well, though I'm not 100% certain it counts them.

Also, make sure that when you have added a mod to a game, do not alter/move/or delete that mod or else your game can have weird glitches and crashes. Also, ensure that your SKSE is up to date and installed properly. If all else fails, perhaps try reinstalling AFT and try this on a new game. See if the problem persists.

Make sure that you dismiss all followers, then delete AFT (including from your computer completely) and redownload it. Make sure that the followers you are adding to your network aren't being run through AFT if they have their own systems. This can cause conflicts. When you reinstall the AFT Mod, make sure in your game that the mod gives you the two tweak options. If it doesn't, then something else is conflicting. Perhaps one of your slooty mods, you slooty player you.

To add to this, if, after you reinstall AFT, things still aren't working, you should try starting a completely new game. I can tell you from experience that removing mods like AFT mid-game is far from foolproof.
