I imagine this would be very useful in conjunction with the darker dungeons - http://www.nexusmods.com/skyrim/mods/19447/?

Simple answer: Pick up an item you don't want (in this example I'll use an iron dagger). Go into inventory and favourite the dagger. Close inventory - open favourites menu. Highlight dagger and press 12345678 so that all hotkeys have been cleared except the last one which is attached to the dagger. Get rid of the dagger by selling or dropping it. Voila, hotkeys cleared. (I have a similar issue clearing hotkeys and this has always worked for me)
