Same thing here. Latest Nvidia Game Ready Drivers installed via new Nvidia App. Disabling GPU acceleration also helped my case.

Edit: Wednesday Morning - seems to have been fixed. Mods have correctly been identified again. Must have been some server side thing.

NMM can't unpack, merge, and repack individual files. I'm not sure if they plan on adding that feature in. You'll have to get an Arc Extractor (found here: http://www.nexusmods.com/dragonsdogma/mods/25/?) to merge mods together that use the same file. It can be a bit tricky to use, so good luck.
