Use the "Deploy Mods" button on the Mods page. If that doesn't help, you'd have to reinstall the mods. However, are you sure you've installed them through Vortex? It sounds to me like you just use Vortex to manage an existing mod setup, which you have created with another mod manager, which is bound to cause problems.

...or easier still, press Ctrl-A to select all entries all at once. That's also a common keyboard shortcut in Windows.
