if i down load a mod with vortex and have it enabled and load fallout 4 like normal with steam to play the game, do the mods automaticly work or do i load the game using vortex to run it? also what about the mods that you get from the mod section in fallout, do i need to turn them off and vortex does it all

vortex is stuck on a down load and can not get it to down load any thing else, what do i do?
