I know it doesn't seem like it would be the cause, but try disabling Amazing Follower Tweaks. I have a modlist of around 200 mods, including large sound and content files. A few HD textures and meshes, but nothing major or over 2K. Skyrim clocks in at 1.3GB, whereas most people surpass that by quite a bit. I have a pretty modest machine - an i5 2500k clocked at 4.5GHz, a 550 Ti 1GB, 6GB RAM, 1TB HDD. Win7 x64. I've been fighting it all day, where it rarely loads without issue and then the entire game is perfectly fine, no CTDs or anything, but as soon as I save, quit the game, and try to reload, ALL of my saves (even starting new games, saving, and trying to load that) cause infinite loading screens, black screens afterward, and CTDs. I noticed you had AFT installed, and figured huh, that's the only thing we share in common that's non-official. I removed it. Instantly fixed, and it even fixed some stuttering issues I got on the main menu (where it's perfectly 60fps for two seconds, then freezes (even the cursor) for a second, then smooth for two, then freezes, consistently in that pattern). So, try that, see if it works. As for the rest of your programs, have you ever tried doing a memtest?
