In response to post #16216980. Had the same problem - it's because versions 50+ reset the Mod folders and install info locations. Go to the Skyrim tab under the Settings (the 'gear wheel') button and steer the folder locations to where you kept your Skyrim mod files on your computer. If you can't find them, I found if I uninstalled 50, and re-installed an older version then it gave me the right paths (which you can copy/refer to when you upgrade to the latest version again).

Something is wrong here. When I install 0.50.1, I lose all my mods in the mod folders window despite installing to the same directory as before and using the same game & folder paths. I have tried twice to install 0.50.1 - once by downloading from the NMM download page and once by updating though NMM. Both times - no go. When I install an earlier version (0.49.3), I do not have this problem (my mod folder interface is fine) - so I know I'm using the proper directories and file paths. 0.50.1 is a no-go for me.
