Nope, dosen't work

I've had Skyrim for a while and i modded it, the mods and data files worked perfectly, and i started another save and i was going through the civil war mission in Whiterun, because my Pc is trash i couldn't play on the settings i had, i turned off Skyrim (btw i have SKSE) dropped the settings a little, and ran it again only to discover the DLCs and mods are missing, turned it off again, went to see data files and its grayed out, what the hell should i do now?
