As an update to my post for anyone having problems. After extracting all the files and installing them manually I fired up the game with a new start, and everything worked exactly as it should, other than the brown face bug that I resolved on my own. The only conclusion that I can reach here is that Nexus mod manager is somewhat broken.

After spending all morning wondering why I was not having any luck getting the MCM to recognize any dependent mods I finally looked in my data folder and saw that NMM isn't installing the ESP,s and in some cases the various other lose files contained in the mod. I am now extracting the files and installing manually to see if this will unbreak everything. I am wondering if this is why so many people are posting that they cant get their mods to show up in the MCM? Has anyone else noticed this too? And before anyone suggests that I have not got the latest updates, Rest assured I do. I downloaded everything fresh this morning that need updating. And I don't run Afterburner or any AV software. Been playing with mods since the oblivion days, Not my first rodeo.

I realize this topic is a year old but I ran into the same problem today. I followed your directions and it actually worked. So I saved game shut down to come here and thank you, but a friend came over so I chatted for a bit and reloaded the game, and the MCM is missing again. FML I have been modding since before the Oblivion days and I have run into a lot of weird problems, but this is a unique one, never ran into this before. I must have installed MCM 20 times now , both manually and through NMM. It was there for 30 seconds though.

Vortex is garbage. I downloaded it and instead of duplicating my NMM and load order settings it completely rewrote everything and rejected a bunch of mods outright. because it decided my set up was incorrect. Completely destroyed my set up for fallout 4, Skyrim , and Skyrim SE . Bad experience I wont use it again, Ill go back to loading manually first.
