I do, but instead of launching the Skyrim (SKSE) on desktop I launch through NMM, is that okay?

I have dozens of mods installed, but in the mod configuration menu in-game, there are only 5 visible, I was wondering if someone could shed some light on what it is I am doing wrong? I have also installed SKSE, not sure if that is pre-text to some issues or what? here are a few screenshots
