DathusBR's post in Vortex corrupting New Vegas inis was marked as the answer
I re-did the test and its not corrupting the inis anymore, It added the files but the ini is being read.
I really don't know why its working again, I did nothing different, did the test a lot of times and was corrupting, I did the test now and its working fine, I don't know anymore.
