I've had success doing this through vortex. You have to find the mod with the archive you want to rename, right-click and choose "Open in File Manager". Make the change to the archive name there, then re-deploy mods. When asked if you want to save the change that was made, choose save (delete file).

Managed to solve it. For anyone else in future having this problem, just make sure you navigate into: Fallout 4/Data/Meshes > Delete sky folder Fallout 4/Data/textures > Delete sky folder Since any loose files in your data folder have priority, and NAC uses a BA2 archive, the loose files override NAC's, making the sky look messed up because the wrong things are being loaded.

Did you ever find the solution? I just realised I have the same problem! I used to have Vivid Weathers installed, then uninstalled it to install NAC. Clouds have been janky ever since.
