My desktop PC also experiencing freeze whenever I play heavily modded skyrim (after about 1 hour of gamplay). I fixed this issue by placing an electric fan pointing at the GPU. Now I can play more than an hour of skyrim. I guess my desktop PC cooling system needs to be replaced or upgrade.

If you have another computer, try it on another computer. I also have creation kit issue that it always crashed on certain function (in my desktop PC) but when I switch to my gaming laptop, creation kit works flawlessly.
