I had a similar issue as well and whenever i launched game through skse no mods would load.I solved this issue by going to game Mods option and then going to Load Order and deleted all mods from there.Once game deleted all mods,i reinstalled all mods was i able to load mods. I dont know why it happened but only solution i got was this. Also try to change load order through game mods option and if it doesn't let you change load order then you have to use delete all mods option. Hope it helps and i also switched to MO2 from NMM and it helped alot as well

Try to see from mods option of Skyrim Se launcher if your mods are enabled there. I had same problems and none of my mods were enabled and i had to activate them from skyrim mods load order option. The only solution which worked for me was deleting mods through Skyrim mod loader option. It didn't matter if i delete from NMM and installed again they didnt show but when i deleted through Skyrim SE mod loader option and then tried reinstalling through NMM my problem got solved. Give it a try maybe it'll help you.

I use NMM for mods installation and i'm having problems with mods being enabled in-game. All plugins are shown enabled in NMM but don't load when i launch the game.When i checked the mods section from game launcher it shows all installed mods but doesn't they are not enabled. So i enabled them one by one from there and when i tried a new game,most mods worked except Skyui as MCM option isn't visible in menu. I closed the game and then launched it again (through Skse) and when i check load order from mods option of launcher, all mods were again deactivated. I have to manually reactivate all desired mods from game launcher everytime i play as skyrim SE isn't saving my load order. Can someone help me with this issue as how to make Skyrim SE have my mods enabled automatically when i launch the game.
