This could be a mesh issue, it depends on what is happening. But most likely it is just conflicting or incorrect textures, the normal maps probably. You'll want to find the loose textures for each mesh and delete them (or just move them somewhere, like your desktop, for testing). Your mods probably have textures in a BSA while some loose textures (possibly from an old mod) are conflicting with the new changes.
