Vortex did nothing wrong. By default Vortex places game downloads and staged mods in AppData\Roaming\Vortex. However, you can override those defaults in Vortex settings and place the directories elsewhere. Remember, though, that hard link deployment requires that the game and the mod staging folder be on the same drive.

Look for YouTube videos about tomb raider mod installation. I bet there's a ton of them.
Also, look for a mod manager that supports your game. There's probably a few of those around.
Since this is not a Vortex issue, this is the best advice that I can give you.

In the modded profile, what would happen if you simply disabled the plugin for Immersive Music but not the mod itself? Would that not "hide" the esp file but retain the loose files? Or have I totally misunderstood what you are trying to do?

Have you tried raising these issues in a Fallout NV support forum? These problems do not seem to be Vortex related.

LOOT is integrated into Vortex. You do not need to run LOOT separately. Just let Vortex do the sorting. Vortex will also display LOOT messages on the plugins page.

This warning occurs when Vortex detects incorrect BSA versioning for mods used in Fallout 3, Fallout NV, the two Skyrims, and/or Fallout 4. It is not an error. Rather the warning arises from the fact that some mod authors, in creating mods for the aforementioned games, possibly used the wrong tools when packaging their BSAs. Vortex is simply reporting this discrepancy and suggesting a course of action should there be problems such as the game crashing on load.

I myself have experienced this "incompatibility" most often with some Fallout 4 mods, but less so with Fallout NV and Skyrim mods. In all cases, the so-called "Oblivion" BSAs were not incompatible at all. After a couple of warnings, Vortex ceased the alert.

Yes, or use a game specific mod manager. Currently Vortex supports approximately 250 games, including RE2. I'm not aware of any Batman support.

On the mods page double-click on a mod and open up its info panel. There you'll find a place for notes.

There's no 32-bit version of Vortex. The developers have stated they have no plans to offer one.

Nexus Mods is a website that hosts mods for various games (2,014 to date). Vortex is a mod manager that can manage those games' mods, provided that it has been programmed to do so. Thus far game extensions have been written for ~240 games out of the 2,014 games whose mods are hosted on Nexus Mods. If you are so inclined, you can write and submit an extension for your favorite game using the following template: https://nexus-mods.github.io/vortex-api/2022/04/03/Creating-a-game-extension.html.
For the games currently managed by Vortex, open Vortex and click on "Games."
