Problem solved. I simply updated to Vortex 1.5.11 and the problem went away.

Not to worry. Reinstalling and/or updating Vortex does not affect your mod setup in any way, shape, or form. The Vortex app is installed to its own folder which is entirely separate from the folders for your downloads, installed mods, and metadata.
I've been using Vortex for about four years now, and I've never lost a mod setup when reinstalling or updating Vortex.
This issue has been addressed many times in this forum. If you want further information, you may want to do a forum search.

Apparently your game has already been updated to Skyrim AE. That update would have come from Bethesda through Steam or GOG or wherever you got the game. As rmm200 has pointed out, Vortex is simply notifying you that it has detected that you have a new game version incompatible with at least one of your mods.
If you wish to downgrade to a previous version, there are a several ways to do that, as has been discussed in several Skyrim SE forums. One way that looks promising is this one: https://www.nexusmods.com/skyrimspecialedition/mods/57618. Use at your own risk.

Do not use move deployment, because hard links do not double the space utilized on a hard drive. This is a widely disseminated piece of misinformation about Vortex and hard links that has been addressed many times in these Vortex forums.
Hard links are not duplicates of mods. In Windows, hard links are directory entries that point to a specific clump of data occupying a specific space on a hard drive. This clump of data (file) can have multiple directory entries (hard links), each with a different name, but the clump still remains one and only one clump occupying a unique space on the hard drive.
When you deploy your mods with Vortex, using hard links, you are not reproducing the contents of the mod staging folder in the game data directory, but rather you are creating hard links that point to the unique data clumps that are your mods in the mod staging folder.
The myth about hard links doubling the hard drive space utilized probably arises from a well documented fact about Windows. That fact is that Windows, at a certain level of a hard drive's file structure, has trouble distinguishing between hard links and the data clumps to which they point and thus incorrectly reports as double the hard drive space actually used.
The bottom line: keep hard link deployment because Vortex mod installation consumes no more hard drive space than any other mod manager.

If archive invalidation is not enabled in Fallout NV even after using the Vortex workaround, then do the following. Make sure the BSA Redirection switch is turned on. Go to your mod staging folder and find the folder "Vortex Archive Invalidation." (This can easily be found from the Vortex Mods Page by clicking on "Open in File Manager" in the context menu.) In that folder you will find the required INI tweaks and redirection BSA. Copy and paste these to their appropriate destinations. Done.

The default installation for the Vortex program itself is C:\Program Files\Black Tree Gaming Ltd. The default location for everything else game related is AppData.

Vortex does not currently support MechWarriors 5: Mercenaries. In fact, I'm not aware of any mod manager that does. The closest thing to it is a load order manager found here: https://www.nexusmods.com/mechwarrior5mercenaries/mods/174.
However, not to worry. Vortex is open source. You and/or your gaming buddies are free to write a Vortex extension that will enable support (at least for the Steam version of the game). Here is the extension template: https://wiki.nexusmods.com/index.php/Creating_a_game_extension_for_Vortex.

Yes, you may safely remove archived mod files without breaking your installed mods. However, you will have to re-download the appropriate archives if you need to reinstall any of your mods.

This is not a Vortex issue. This is a warning from Windows that you have a path exceeding the Windows limit on the number of characters used in a path. The solution is simple: shorten the path. Google "pathtoolongexception" for more information.

It is not safe to delete the Vortex mods folder in Appdata. If you do that you lose your entire mods setup.
Your mods are not installed in two different locations. Your mods are installed once only in the Mod Staging Folder. What you see in the game data folder are hard links connecting the Mod Staging Folder to the game data folder. The ~40 GB you think you see in the game data folder is a false positive. There is not an additional ~40 GB of disk space being used. When Windows looks at individual files it has trouble identifying hard links as links and therefore imputes the size of the linked files to the hard links themselves, thus doubling the reported space utilization. This is a widely known fact about hard links, as a web search will quickly show.
