How were you able to fix this? Because I'm having the same exact problem, but in TTW and only some NPCs are walking about. Most egregiously, Lucas Simms refuses to move after I give him the Fusion Pulse Charge. I can't find any posts other than this that'd help me. It's a long shot, but maybe what you did would work for me too.

What ports would be classed as USB 1 / 2?

I keep getting very frequent stuttering every time I move in a single direction for a couple of minutes. It makes trying to play it a nightmare at times. I've tried all I can to improve my performance, such as using NVTF. I got a problem with three of the eyes. And no, this is not a double eye bug this time. So, the hazel eyes show up as a blank grey, the blue ghoul eyes show up as bright pink, and Ulysses' eyes show up as all brown. I have tried all sorts of patches, as well as scouring the web, but I found nothing. I have also gone into FNVEdit, and found nothing. Help. Please. If you know anyone that can help, ask them.
