I've just run into this same problem in my game. For some reason, the shrine is marked as disabled. To fix it, go into the console, type in "prid 33dcd", and then "enable". I also had the same with the 3 windmills in Whiterun missing. Same bug. Their id numbers are "1b5cd", "5ca6b", and "5ca6c".

Make sure you have the very latest XPMS version. I had this bug and it was driving me nuts until I realized that I had reinstalled XPMS the VERY DAY they had updated it, and I somehow got a bad download. Redownloaded, reinstalled, and everything is now fine. --Dave
