Sooo, I have exactly the same issue...except: I'm on Xbox. It happend like it does with OP: Everywhere, and even when standing still. I first noticed it heavily at Corvega Plant Then sometimes outside, inside. Diamond city was fine, funny enough.. However, reading through the feedback here on this thread, the explanation about NPC loading makes total sense to me. Corvega is full of raiders. And now, in Sanctuary, I've sent all the dogs from the CC there (like 10 or so?). And it frame freezes like it didn't do before when I haven't had any dog there. If it is indeed the NPCs (and I have never had this issue before in any of my playthroughs...even with more than 10 animals and 30 settlers in Sanctuary), is there a fix to it? Update: I just sent half of the dogs to other settlements...and the frame freezes stopped. There were also a couple of dogs from a mod in the mix (shepherds), so is this more proof that it's certain NPCs causing this? I am absolutely no expert for Xbox, nor PC...
