Problem with FNVedit masters

So I've had a bit of experience using FNVedit to merge mods and resolve conflicts. But one thing that eludes me still is this: I can't seem to be able to remove master files for an esp patch I made, even though there are seemingly no references to those masters anymore. This is what I'm working on now. I'm trying to make a patch for danthegeek's Underground Hideout mod to work with New Vegas Enhanced Content's included Bobblehunt mod, with his original Bobblehunt patch as a base. For personal use. I've had success in just changing over the references. But now I'm stuck with not only Bobblehunt.esp but also UHNV-Bobblehunt (the patch that doesn't work) as masters for my UHNV - NVEC Bobblehunt patch.esp. Ideally I just want UHNV and NVEC as masters, because they're the only ones that need to be referenced.

Now I'm pretty sure I don't have any references to either of these files still, but trying to clean the masters doesn't remove them. Manually removing them breaks my patch. (Get 'Error: Cannot be resolved' in all my edits) Basically my load order is functional right now, but cluttered. I have the same problem with several Veronica improvements.

Any thoughts? Is there an easy way to see what if any, references my patch still has to the masters I want gone? My quick and dirty patch just feels so uncleeean.

 

Edit: I actually read the entire FNVedit training manual because of this problem and sadly I wasn't able to find a solution to my exact problem.

 

Update: I've managed to remove Bobblehunt as a master to my patch without breaking it, but not UHNV - Bobblehunt.esp. I even tried to copy all the records into that patch and then create a new one from that, and that didn't seem to work either. It's still a problem because I can't remove Bobblehunt from my load order yet, and even though it's not enabled, I swear extra bobbleheads are appearing in my game.
