SSEEdit save to add an .esp as a master to another?

Yes, it is safe to do so. In fact, it is necessary for the task you wish to do. However, I recommend creating a patch plugin (it can be flagged as an ESL even if it has an ESP extension). The reason would be to retain your change in case the base mod were to be updated. You would still need to see if there were any new changes to carry over, but you wouldn't have to redo the modifications from scratch each time the base mod were to be updated.

If the object(s) having items or packages added has already been loaded into memory and stored in the save file, there is a chance that the newly added items and packages will not be recognized. To confirm that the save file is getting in the way, test on a new game.

 

Never a good idea to remove things mid-game. Not saying it isn't possible for some things or in specific scenarios just that in general it is best to avoid removing things mid-game.
