I activated the Purifier myself, since my character's a nice guy (or something like that) and woke up in the Citadel, and Charon is not with me. Edit: Strangely enough, the game says he's still my follower, and I can't find him at Project Purity nor in the Underworld. I've waited around a bit, too... I really need to find him, since I love that guy (and the fact that he's carrying T-51b armor and some sets of Hellfire Armor). I'll try reloading an old save... (lol) [Dramatic] NUUUUUHHHOOOOOOOOOOOOOOOOOOOOOOOOOOOOOOOOOOOOOOOOOOOOOOOOOO![/Dramatic] Hopefully, he'll stick with me this time. Edit: Reloading one save didn't help. However, I reloaded a save from before entering Project Purity and dumped him in the Megaton house. Playing through Project Purity without him turned out fine, as he was waiting for me at home.
