Am I doing this wrong?

When I make some of my patches I not only disable an item in the orginal mod but also 'deactivate' its attached script as seen in this screenshot:

I've realised that this is the origin of messages in xedit like:

so... is this wrong, should I just be disabling the original item?  And while I'm here, should I unset the 'persistent' flag on the original item if the intent of the patch is to leave it disabled permanently?  I used to 'delete' items but I read that was a bad habit so now I just disable.
