question, editing out things from mods

You can also remove things from mods with just the creation kit if you're more comfortable with that. When you are selecting which files to load, select a file so it's highlighted, click details, find the thing you want to delete, select it, press your keyboard's delete key, confirm, press ok, load, and save. It's long to type out, but it's a really simple process. But seriously, make sure you pay attention to what you're doing so you don't break anything. You'd be better off in this case simply opening the mod in the CK, find the quest it uses to give you the spell, and then if that's the only thing the quest does, just disable it so it doesn't start with the game (uncheck Start Game Enabled). If it does other things, then just use the console to remove the spell. The shop won't affect your game if you don't go there, and without the spell, you can't go there.

About the removing things from the CK, I deleted a thing, and it asks me if I want to toggle the ignore. I clicked yes anyway, there's an l next to the thing, but it didn't really disappear, just marked with an l.

Never mind, it disappeared the next time I run Ck.

I have to close ck, and start it again, reloading the esp did not make it disappear.

Yes, that means that when the file is loaded, the CK will ignore that item. It won't be loaded along with the rest of the file. So, when the file is then saved after that, that form is no longer contained in the saved file since it didn't exist in the CK when the file was saved. That's why you have to press delete, then load the file, then save. Also, I didn't make it clear, but the file has to be loaded as the Active File.

Tes5edit for minor edits or can unflag the esm flag and rename .esm to .esp or you can use wryebash to make it an esp and load it into the CK. Check the documentation on Wryebash and tes5edit and there will be tutorials on making an esm an esp and vice versa. Or if you cant find them that way use google.
