MODS - Using, then not using/uninstalling

When i start FO3 with FOMM it is different than starting through Steam, I apparently have 2 different save games, which is fine, play 2 characters back and forth. My question is, if I want to not use a mod any more do I only deselect it from FOMM or from the "data files" as well? In doing so, does it immediately remove teh items or do I have to wait, or is the general idea of removing mods once you started a bad idea. Also, I knotice the mod is in effect for both these different save games, is there any way to disable all mods for one and still use them for the other?

I'm currently using FOOK2, this being my first mod usage, while it is very in-depth in what it offers I'm not sure if I really like it. The abundance of "Brand Spanking New Guns" right out of the box kind of takes away from the game for me. While I like seeing additional weapons, it's a bit overkill in my mind.

Is there a mod that adds "some" new or unique weapons without going overboard?

To disable a typical esp/esm-based mod, all you gotta do is uncheck it in FOMM. Now, if you downloaded say, a body replacer, or a re-tex/re-mesh of anything that doesn't have an esp, then you have to delete the actual files. (such as everything under /data/meshes/characters and /data/textures/characters in the case of a body mod)

As for less overkill weapon mods, consider T3T Weapon Tweaks (just search T3T). It adds in the missing uniques and changes the appearance of most uniques in general, and also tweaks the stats. You could also downloaded individual weapons mods (my personal favorite, the LSR).

There are caveats to disabling mods: mods that replace perks can cause crashing if you take those perks and then remove the mod.
