They can both be run with no problems as they perform completely different functions. OBMM is a mod manager, and actually shuts down when the game starts. The load order list from OBMM is used in place of the data list during the start up of the game. OBMM comes with a game launcher to start the game. The OBMM game launcher checks to see if OBSE is installed, and if it finds it will automatically start OBSE first, Then Oblivion. OBSE must be started before Oblivion, and actually adds functions to the game engine. Many mods need those new functions in order to work. If there are no mods that need OBSE, it doesn't do anything even if it is loaded. However, if there is a mod that requires OBSE and OBSE is not loaded, the game will probably crash, either on start, or when it needs that function that was supposed to be supplied by OBSE. Neither OBMM or OBSE are actually mods and do not install like mods. They are both considered utility programs, and must be installed properly to work. You may have been thinking of OMODs, these are mods installed using OBMM and using a different technique than the normal way. Almost any mod can be converted to OMOD format and installed this way. The big advantage of an OMOD is it can be completely removed, including all textures, meshes and anything else, then reinstalled at any time. While uninstalling a mod not in OMOD format may involve digging through the file structure to find all of the parts, and hoping you find them all. When an OMOD is activated, it automatically installs all of the parts of the mod in their proper place, and adds the .esp to the load list, When it is deactivated, (double mouse click) it removes everything including the .esp and returns it to OMOD format where it remains ready to be reactivated with a mouse click.
