The CK will retain the references if it is a "master file" but it does not need to be an ESM. Instructions to have the CK treat your main plugin as if it were a ESM (master file): http://www.creationkit.com/Tutorial:_Using_third-party_mod_records Use whatever tool you are comfortable with.
