Will unused NPC Base IDs cause lag?

The resources are loaded when needed. There is no difference on the performance if you have 100 non-used base objects. Oblivion loads the formid on start up and places them into memory arrays but for 100-200 objects the difference for the loading time is ridicolous. Same thing when the game engine searches an object in the collection. Probably you can have a little difference if the objects are 1000-2000.
