Note that the guild member selling alchemical gear, potions and ingredients normally also has soul gems at the bottom of the list (on the tab for all stuff) or on the miscellaneous (last) tab of stuff for sale. I believe these gems are in addition to the ones lieing around the guild halls that you are free to pick up as a guild member (or maybe anyone can).
