I'm also using flaming arrows and aylied arrows, so with an invisible mesh/texture i would assume it would look like my bow is shooting magic attacks. Then I remembered those huge yellow exclamation points that so piss me off -_-. I really have no idea how this is done, (a .NIF file with a blank mesh, maybe?). But to the OP: if the arrows are invisible in the quiver, they will be invisible when you shoot them. That doesnt sound like what you want.
