rhaeven
As the title says, many meshes in some places simply have no collision and the containers and such inside them are non-activatable. This includes things like entrances to the metro, ruined diners and pieces of highway. Here's my load order if that'll help someone figure out why this is happening. Apart from some random CTDs on loading a save from within the game, everything else seems to be working just fine. Anyone got any ideas? Thanks in advance. M48A5
Other than you load order being a mess, I would not venture a guess as to what is causing you to lose collision on some objects. I would like to direct your attention to the FO3 Wanderer's Edition mod page and the load order sample towards the bottom of the page. The Fellout mod page also has advice on the placement of that mod. Also, compatibility patches must load after the last mod being patched. Otherwise the patch will be overwritten by the mod file that needs to be patched.
rhaeven
My approach to load order has consisted of 1. Sort with LOOT2. ??????3. PROFIT I'll go shuffle things around a bit and see if that helps at all.
rhaeven
Well, I moved FWE, MMM and Fellout into the suggested places, with RobCo and Blackened at the bottom. Went back to a diner that wasn't solid and it all seems to be fine now! Thanks a lot for the suggestion.

Mart's Mutant Mod - Natural Selection, Zones Respawn and Tougher Traders are unnecessary as they are part of FO3 Wanderer's Edition. It would appear that you are using the wrong version of Mart's Mutant Mod or you have not followed the instructions on the Paradox Ignition page.
