harlequinnine
I am finding that the mod manager unticks all plugins on game launch. looks like a mod manager tweak may be needed. Good luck all

Happened to me too. Here's the workaround:Open Nexus Mod Manager. Go to the Plugins tab. You'll notice nothing is checked. Click the green checkmark and Yes to quickly re-enable the plugins. Keep NMM open! Open the Fallout 4 launcher. Wait a sec. You'll notice in NMM that everything got unchecked again! Re-check whatever. Launch the game as normal. Your mods work!Strictly speaking you could skip step 3 now that I think about it, but I like a visual cue that the launcher did its thing and it's safe to re-enable. Kadarro
What I did was to mark a plugins file in AppData\Local\Fallout4 as read-only. This prevents launcher from doing changes. Remember that you need to untick this option when adding new files in NMM! Edited December 7, 2015 by Kadarro
