For mods can you put textures all into one folder, and same with meshes b/c it gets annoying to have to keep reanameing them.

That MIGHT work but I never tried it. What I do is take all the files out to just the .whatever (no folders just the file) and put it in Data.

But if you have a couple hundred texters or meshes in a single folder, it would be damn near imposible to uninstall a mod, or remove a problem file. Not to mention alot of files may be overwritten, causing more problems. What people need to start doing is packageing mods so they can be easily extracted, that way there is no need to unpack them manually, and every one is happy.

Stop using winzip or winace, both tend to screw up folder structure within the archive, especially if the person making the mod didn't know how to set it in the first place. I've been using winrar (unregistered, still works) for atleast 2 years now and have yet to come across a mod made by someone who setup the folders that didn't unpack correctly. Even then, I still tend to unpack things manually so that I have a better idea of what is being added, and what is being overwritten. Additionally, several of the larger mods have optional packages that need to be installed in this method for the mod to work properly. Really, the only time I remember coming across a problem was with some of the early mods which added armor retextures... And that was largly because the person who made the mod didn't understand what they were doing... Needless to say I don't use those mods, in my opinion, if it isn't setup correctly, the entire mod is suspect.

Back on topic... Moving everything to a single folder would likely break whatever those textures or models are associated with. The model directories are used by the CS to locate the model, the texture directories are used by the model and the CS. If you move one, you'll have to change everywhere it's referenced to point to the new location. Additionally, the CS uses the directory structure of the models to seperate things into categories in the CS, so moving files would likely break those too. Simply put, it isn't worth it. Instead learn how to extract files correctly, and choose what you want to overwrite with what... Overwriting directories doesn't do anything, it is the individual files within those directories that are important.
