Duplicate of Mods folder, is this normal?

I have discovered "Mods" Folder is duplicated , 1 is under ..... steam apps > common > skyrim > skyrim > Mod Organizer > Mods > (list of 30 folders). Then the 2nd folder is under .....common > skyrim > Mod Organizer > (same 30 folders listed). Is this suppose to be like this or is something screwed up?

Ps I have one other problem , Mod Organiser can't find either when I RUN Skyrim via SKSE :(

Not normal.

Not sure you should install mod organizer in the skyrim folder as it's the folder that's getting virtualized. I could see it resulting in all sorts of weirdness.

 

Looks like you've two instances of mod organizer installed...

 

As for skse, have you tried manually adding SKSE as an application?

there were 2 youtubers I followed for setting up an external SSD games / steam folder so I can update (confirm) when needed via my notebook (I have to use an internet cafe). Linus and Gopher's vids were the two guides I followed.The Mod Instal guide says you can install it into the steam folder on the external (found the vid called >Mod Organizer 1 - Installation and Setup< and then you use SKSE to launch skyrim. Its worked fine right up untill I deared to do a mods update manually. Seems to have lost its link to the SAVED folder and I need to find the Link Button to reunite it. I'm still slowly learning to use MO after changing from NMM. I like it more than NMM

 

UPDATE: don't know if this is right but deleted the duplicate under the skyrim>skyrim folder as this didn't seem right and did a search for SAVES and found it under Skyrim>ModOrganizer>Defaults> and cut paste the saves I found on the C drive. Works so far, talk about a stab in the dark to fix it, touch wood. lol will update later if I don't forget
